I was able to rescue one black molly fry from my tank and bought a small breeder box from pet smart.

It is one which suctions inside the tank. Do I need to add a bubble stone or anything else to it.

If you have a bubble stone inside the main tank its in, you should be fine. Maybe you could add a live plant in the box for extra oxygen just in case.

Those should be fine but i prefer the Marina type in the link that you hook an airline to that way its constantly running fresh tank water through it. I also add a small piece of polyfill on the outtake that way the fry can't escape and get eaten and it catches any stuff it pulls in from its intake tube. It acts as a small filtration system as well. Also be sure to have a turkey baster on hand that way if yo see anymore fry you can suck them up and put them into the breeder box.
