I kept my male and female betta for breeding in same tank yesterday morning. Male used to make bubble nest earlier but this days due to low temperature, than usual, bubble nest doesn't last long. Temperature is now 25 earlier it used to be 28. When I saw tank today evening I found all eggs lying down... Will this eggs get fertilized..

If they weren't already fertilized, no. They embrace one another as the eggs fall, and they are fertilized then.
Temperature shouldn't have a massive impact on the bubble nest, but the cover will. What kind of cover do you have on the tank?
Plus, 25 C is still a great temperature for bettas, I've bred some at 26, so I highly doubt it was that

If there's no cover on the tank, the bubbles would pop easily because of the low humidity or small dust particles landing inside. So you would need to have a cover on the tank. Unfertilized eggs turn white while fertilized eggs are slightly yellow. Even if the eggs were fertilized, you can't do anything without a bubble nest. It would make sense that the male and female ate the eggs because they didn't have the things needed to raise the eggs.

Doesn't matter if they were fertilized or not, without a bubble nest they would have fungused over, so the parents took back the nutrients. You shouldn't try and breed them in a 3 gallon, the water would foul with just the parents, not to mention 200-300 young. 10 gallon should be the minimum. Also, I strongly recommend using cling wrap with a hole or two since it's cheap, easy, and traps humidity well. Without humidity, the bubbles will pop and the eggs will die.
