when you do water changes, i know your suposed to let the water set for a little while before hand, but if you put your filter in the container holding the new water, will that help the water cycle faster and be safer for your fish when you add it? or would it just harm the system of your tank?

The reason for letting the new mixture sit has to do with ensuring the salt is fully mixed into the water...as I understand it, some of the mixes out there are a bit caustic until they are fully diluted. Water movement will certainly help speed that mixing process, but I think you would be much better off using a power head rather than your filter, which should stay on the tank itself.
