Big Mess!!!

I took my LR from its tank to brush off unwanted bacteria dipped it into a bucket of it's tank water. gave it a freshwater bath. placed it into the tank, now there is chunks of gunk and dead organisms from the lr.

WHAT TO DO?

Let it sit in a tub of SW with circulation until you don't get any ammonia or nitrite readings then add it back to the display tank. Basically have to re-cure all of it.

EDIT: Your freshwater dip, could have killed everything beneficial on the rock including the bacteria.

Is there any livestock in the tank?

Was the fresh water treated for clorine etc befor the rock was washed?

Fungus like what? Was it white and mushy (a sponge)? There's nothing really bad that comes on live rock that can't be handled with water changes, or other natural means.

Well, it did actually kill my sponges, but i didn't like them (sponges) there very much anyway.

Always rinse your live rock with saltwater. Your problem is normal for new tank setups. The live rock sits in a LFS for months with very little water circulation. Then they sell it for $5 a pound. Sometimes the live rock has green hair algae, aiptasia and who knows what in it. What's why I recommend "rock cooking". After cooking your live rook for 2-3 months, it free of all pest algaes and pest anemones, etc ... Only good bateria is left. Tank starts out fresh !
