Sick fish/2

Hi...I have two different fish that are sick..one gourami is in my 5 gal tank being treated with Melafix..has a sore type thing on his head and his eye is swollen out a bit below it..I now have a mountain minnow that has a dark black/grayish area on his body and has been hanging for two days and not swimming. Should I treat the whole 36 gal tank, since I already have a fish in my little 5 gal tank being treated. I don't think I should put the mt minnow in the 5 gal with the gourami, or should I? I started treating the gourami on Tuesday after removing him from the big tank.
I'm assuming that cycling my tank with fish for the last four weeks, has hurt these two fish. The tank has started to cycle and nitrites have gone down to under .25.

I am sorry your fish are sick.

Well ... have you determined exactly what diseases your fish have?

As for the cycling tank, if you have ANY fish in it, and if you have ANY ammonia and/or nitrite in that tank, then you should be doing 50% daily water changes until ammonia and nitrite = 0. If you didn't have any fish in a cycling tank, you wouldn't have to be performing this large and frequent water changes.
