Some fish don't do well with plants in the tank because they either eat them or tear them to shreds. Other fish like african cichlids do well with texas holey rock in their tanks because it raises the pH level in the tank, and gives them territory. If you google biotopes, you can learn what plants and substrate are natural for your fish in their habitats in the wild. Some folks like to set up their tanks this way.

There is a facinating book called "Aquariums Designs inspired by Nature", by Peter Hiscock. I recommend it everyone wanting to go that extra mile. It deals specificly with what your asking... which bio-tope for which fish. It's also the inspiration for my Mystic Swamp (technically an Asian Swamp biotope) and my discus tank (a Flooded Amazon Rainforest floor bio-tope).
If you can find a copy you'll see this book is a goldmine if info on how to turn a fish tank into a zoo-quality display!

Ecocomplete is a good substrate. It will be easy on the catfish and kuhli's barbels. (Also good for plants) Otherwise, a fine, rounded gravel or a rounded sand (I believe pool filter sand is good).

Hiding places like pieces of rock (smooth, not lava or lace rock) and/or driftwood for the kuhlis to hide under.

Something frilly like Java moss or Water wysteria (or a plastic equivalent) for the shrimp to hide in.

Danios and Neons will be good with nearly any setup.
Not sure about the flying fox
