Is the biological bacteria in a bio wheel filter in the bio wheel mainly or is it in the filter pads too? because there is no room left for media and i want to add filter floss to my tank to polish the water.

Its in both, and also in your gravel... if you have a carbon filter you can remove the carbon from the filter bag and fill the bag up with filter floss.

Would it hurt my cycle too bad to just remove one entirely?

You might get a mini-cycle... that wouldnt be surprising at all if you did. I would cut the filter bags open and dump out the carbon like I mentioned above... this will also let you keep the same filter bags for a considerably longer period of time.
