yeah.....you're definitely overstocked...here are some links and info i can give you
1. the black ghost knifefish gets up to 20 inches long and needs an extremely large tank

2. the common pleco is fine in a 75, but not with all of those fish, they also get pretty huge

3. your red bellied pacu is definitely too large, i think they need somewhere in the range of a 250 gallon tank!

4. the ornate bichir is going to need a 100 gallon tank as well, and gets up to around 20 inches

6. the silver tipped sharks are actually a brackish fish and can't be kept with the tropicals that you have, they will need their own tank and also get very large

9. is the angle fish you're talking about an angel fish or an angler?
10. also....in your aquarium info it says you have a hujuta gar? i can't find the specific type in a search, but lots of gars can get to about five feet......
all that being said....yes you're extremely overstocked, and also a lot of these fish really can't be kept together, even if you had a big enough tank.
to answer your question, even though they are small now, they are still producing a lot of waste. your tank/filter probably can't handle that amount of bioload. also, you said you have topfin filters? i really doubt that you're getting enough filtration with those....for a 90 gallon i'd definitely recommend a
canister filter. i have a topfin on a very small 10 gallon, and it does the job for that but i doubt that it's giving you enough
GPH (gallons per hour) on your 90.
